We are looking for a Machine Learning Engineer to join our Software and ML Engineering team at Gubra. In this role, you will build and scale machine learning infrastructure and MLOps capabilities for scientific automation.
Your Role
You will collaborate closely with software engineers, other ML engineers, data scientists, and scientific domain experts within peptide discovery to accelerate our drug discovery initiatives.
Your primary responsibilities will include:
- Collaborate with domain experts to develop ML models for generative peptide design and peptide property prediction.
- Develop and maintain reusable ML pipelines, tools, and infrastructure that accelerate model development and deployment within peptide discovery. This includes automating model training, CI/CD, and serving/monitoring of models in production.
- Establish flexible pipelines, leveraging cloud or hybrid infrastructure to support large-scale model training and high-throughput inference.
- Partner with data scientists and scientific stakeholders to identify high-impact opportunities for ML and ensure our solutions deliver value to both research teams and operational workflows.
- Promote high standards in ML engineering including version control, testing, code reviews, and model governance. Help establish common MLOps best practices like reproducible research, model and data versioning, and effective monitoring. Mentor junior engineers and data scientists, fostering an environment of knowledge sharing and continuous improvement.

As an ML Engineer, you are a key enabler of Gubra’s digital strategy. Success in this role means:
- Drug Discovery teams can rapidly prototype, train, and deploy new models with minimal friction, creating faster discovery cycles and reducing the time from idea to insight.
- Our scientific groups rely on robust, automated ML pipelines that consistently deliver reproducible results and adapt to new experimental data.
- The team and organization have adopted modern MLOps practices, benefiting from the compounding impact of shared ML infrastructure, and are recognized for integrating advanced AI into scientific research effectively.
Your Profile

Your qualifications should include:
- A M.Sc. or Ph.D. in Computer Science, Engineering, or a related field, with 5+ years of hands-on experience in machine learning and software engineering, including building or operating production ML systems.
- Proficiency in Python and experience with modern ML frameworks. Familiarity with CI/CD (e.g., GitHub Actions) for ML pipelines and with cloud or hybrid infrastructure for model deployment.
- Strong foundation in machine learning theory and hands-on experience with state-of-the-art models, including deep understanding of model architectures and advanced fine-tuning techniques.
- Excellent communication and teamwork skills. Ability to work closely with scientific domain experts and mentor colleagues in ML engineering and coding best practices.
- Exposure to life sciences or biotechnology is a strong plus (e.g., understanding of peptides, biochemistry, drug discovery processes), but not required. We value curiosity and the ability to quickly learn about new scientific domains as needed.

Our team focuses on automating and scaling scientific processes and research studies at Gubra. You will join skilled ML engineers and software developers at Gubra HQ in Hørsholm, on the edge of Greater Copenhagen.
